Each team now consists of four players, rather than the three-character squads seen in earlier The King of Fighters (KOF) games. Before every match, you pick three characters to fight with. The fourth member is the Striker, who you call in during battle to help your character unleash one of their Special Moves on the opponent. There is a limit to how many times a Striker can be summoned in a single match, shown by the "Strike Bombs" at the bottom of the screen.

The Advanced and Extra combat styles from The King of Fighters '98 have been removed. In their place, the game offers a single playing style modeled on the previous title's Advanced mode, where you build up your power bar by attacking the opponent or pulling off special actions. Depending on the button combination you use, you can choose between two powered-up states during battle.

Counter Mode boosts your offensive power and lets you use your character's Super Special Move without limit. You can also chain a Special Move into a Super Special Move during a combo using a "Super Cancellation Attack" or a "Moving Attack." Armor Mode, the other powered-up state, strengthens your character's defense so they take less damage from the opponent, but Super Special Moves cannot be used while in Armor Mode.

After each battle, you receive a score based on your performance. Earn a high enough score and Arcade Mode rewards you with an extra fight after the final boss. The revised version of The King of Fighters: Evolution adds three new stages and two new characters who can only be used as Strikers.

The new Strikers are Kyo Kusanagi (in an alternate outfit), Athena Asamiya (in her school uniform), Goro Daimon, Billy Kane, Ryuji Yamazaki, Chizuru Kagura, Syo Kirishima, Alfred Airhawk, Vanessa, Seth, Fiolina Germi, and Gai Tendo. The game also works with the Neo Geo Pocket Color title The King of Fighters: Battle de Paradise. Points earned in Battle de Paradise can be transferred to The King of Fighters '99: Evolution, helping your Extra Strikers level up faster.
